Course Description

Overview
Images give us lots of information that we can leverage! We can extract meaningful and useful information for images and biomedical images are not an exception. With the advancement of image processing and computer vision fields, it is crucial to know about the existing methods and how to deal with the images. Python as a free and high level (close to human) language gives us the ability to utilize all these techniques through the available libraries. At this hands-on workshop, you will have the opportunity to gain an understanding of the basics of using Python for biomedical image analysis. You will learn how to utilize various Python libraries and tools to process, analyze, and visualize biomedical images for various applications. This workshop is designed to provide you with a solid foundation in using Python for biomedical image analysis, and to help you apply these skills in your own research or projects. By the end of the workshop, you will be able to evaluate and apply the techniques and tools introduced in the workshop to your own data and projects, as well as analyze and synthesize the results of your image analysis.

Note: The focus of this workshop is on microscopic images.

Week 1: In the first day, participants will be able to install and set up Python on their local machines, review the fundamental concepts of Python programming language, and debug their code using built-in tools. They will become familiar with popular libraries for image processing and be able to load, manipulate, and display images in different formats using Python libraries. In the second day, they will understand the fundamentals of image processing including image manipulation, filtering and enhancement. They will learn to apply computer vision techniques, such as segmentation to generate quantitative results from images.
Week 2: Participants will pick a project and apply the learned techniques from the first week and we will go over the project in 1-1 sessions and group discussions to review and discuss the project to address any challenges to ensure a comprehensive understanding of the code and promote collaborative problem-solving within the learning community.


Prerequisites
This workshop is intended for participants with a basic understanding of Python programming language or familiar with basic programming concepts in other programming languages (such as Matlab, R, …). Participants with no programming background are encouraged to take BIOF 020 or BIOF 309 before this workshop.

Target Audience
This workshop is designed for individuals who are interested in learning about image processing and analysis in the context of biomedical research, particularly in the field of microscopy. This workshop is suitable for researchers, students, and professionals who have a basic understanding of Python programming and want to gain practical experience in working with biomedical images. Participants from diverse backgrounds such as biology, engineering, computer science, and medicine are encouraged to attend.
